Looking for Matthew Nowlan born to Michael Nowlan and Julia (Judy) Hays in Rathvilly. Born approx. 1845-1846. Had a sibling called Thomas who was baptised in Oct 1846.

Have you tried looking in Church records for Matthew?
Most Catholic records are held locally. One website which may be of use to you is the irishtimes website. Here, they give an overview of what records are available in specific parishes. For Rathvilly parish, follow this link:
For Church of Ireland records check http://ireland.anglican.org/about/42 and http://www.nationalarchives.ie/. The Anglican Record Project is has created an index to their records: http://ireland.anglican.org/cmsfiles/pdf/AboutUs/library/AngRecord/bunclodyunionindex.pdf
Also, both Catholic and Church of Ireland records from the pre 1900 period are currently being uploaded to www.irishgenealogy.ie/index.html free of charge. However, as this is an on-going project not all records are available yet.
You could also try looking for the family in the two land records pertaining to Ireland in the 19th century. There are two:
The Tithe Applotment Books, dating from 1823-1838, found at http://titheapplotmentbooks.nationalarchives.ie/search/tab/home.jsp
and Griffith's Valuation, 1848-1864, found at http://www.askaboutireland.ie/griffith-valuation/
The 1901 and 1911 census records are now available online, so perhaps you could do a search of them for any family still in the area at the time: http://www.census.nationalarchives.ie/search/
Did Matthew emigrate? Generally more information was given at the port of arrival rather than that of departure. If you knew what city he arrived at, it may be a place to find information.
