Records from the Catholic Parish Registers at the NLI have the Baptism record of my ancestor in the Parish of "Kilcommon and Robeen". On this site these are two separate Parishes ("Kilcommon Kilmaine" and "Robeen"). Which parish would they have lived if their Townland was Kiltrone?

The issue you identified is the confusion which arises with Catholic Parishes and Civil Parishes and their identification on this site.
John Grenham site shows the Catholic Parish Kilcolman and Robeen in map form bottom right https://www.johngrenham.com/browse/counties/rcmaps/mayorc.php#maps/
And also the Civil Parishes of Kilcolman(Kilmaine)
The Civil Parish of Robeen
The two Civil Parishes cover approximately the same area combined as the Catholic Parish but for purposes Kiltrone is situated in the Civil Parish of Robeen.
