My wife Kate's 2nd Great Grandfather James Regan and his wife Catherine Walsh resided in Ballydurn when Griffith's Valuation was taken in 1850. They had several children for whom we found baptism records in Ballydurn (Parish Clonea/Rathgormack) including Edward baptized in 1841, Mary in 1843, Brigid in 1846, Patrick in 1849, Johanna circa 1858, Catherine circa 1858, and Thomas circa 1860. James and his wife Catherine Walsh, as well as all of their children, emigrated to the Albany, New York, US area sometime after 1860.
We are looking for any information regarding the James Regan (born circa 1816) who resided in Ballydurn in 1850? His mother may have been named Mary Harney Regan (born circa 1788 and died circa 1872 in Ballydurn) and he may have had a brother John Regan born circa 1833).
After the Regan's arrived in Albany, NY, Edward Regan (born circa 1841) married Norah Harney (born 15 Nov 1851). Edward's sister Mary Regan married James Harney (born circa 1844). Norah Harney and James Harney also had a brother John Harney (born circa 1852) who also emigrated to Albany, NY. Death records for Norah and James Harney in NY State indicated that their mother was Norah Prendergast and their father was John (maybe James) Harney. I cannot find baptism records for Norah, James and/or John Harney in Ireland. In the 1850 Griffith's Valuation there was a John Harney residing in Glennaphuca which borders Ballydurn directly to the north. There was also a Prendergast family in a neighboring townland. In 1850 there was a Margaret Harney (widow of Michael Harney) living in Ballydurn. When the Tithe Applotments were taken in 1827, there were a Thomas and Michael Harney residing in Ballydurn and a Michael Harney residing in Glennaphuca.

The records for Mothel RC parish start in 1831 baptisms and 1845 marriages http://registers.nli.ie/parishes/1115 Therefore, a baptismal record for James would not be available and likely a marriage record would also not be available if there were married in Mothel. I looked on Roots Ireland and saw the baptismal records for the four older children you mention. I did not see a record for Johanna or Thomas but did find a record for Catherine, The transcription is below.
Like you, I did not find any records for the Harney children you mentioned. If they were from Glennaphuca townland in Mothel civil parish, you would think their records would show up on Roots.
You may want to want to consider autosomal DNA testing. Possibly you will match someone with Harney or Regan connections.

Thnaks for getting back to me Roger. My wife submitted her DNA match through Ancestry.com a few years ago, but has not had any matches on the Regan or Harney side. Thanks for the additional information for Catherine Regan baptized in 1858. We have been to the cemetery in Newtown where several of the Ballydurn Harney's are buried, but did not find a John Harney from the mid to late 1800s. We'll keep trying.

On suggestion to expand your DNA matching universe. There is a volunteer run site called Gedmatch www.gedmatch.com You can load your wife's raw DNA from Ancestry and see what matches she has with people who tested with other DNA companies (and also loaded their data to Gedmatch).
