Do you know anything about John's parents? I am also research a John Mulligan who emigrated to the US before 1850. I don't have too much to go on - some of the US records list County Monaghan as a place of origin for John. His death certificate lists his parents as Terrence and Ellen. Ellen emigrated with John and his siblings (although I'm not sure they came over at the same time) - Roseannah, Thomas, and Bridgid. My John Mulligan would have been born around 1830. Thank you!

1901 and 1911 census shows John as residing in Townland Castlesaunderson Demense; Barony Tullygarvey; Parish Annagh.
Married Catherine (Kate) McCabe in 1879 Enniskillen, County Fermanagh. I believe this may have been John's second marriage
Four known children:
James (1880 - 1959) emigrated to USA in early 1900's
Mary Anne (1882 - 1971). Married Tighe. Apparently stayed in Ireland
John (1885 - ?)
Thomas (1887 - 1970). Stayed in Ireland

To the best of my knowledge, John's parents were Thomas Mulligan and Ann Fitzpatrick. The John Mulligan I referenced in my posting never left Ireland. Now he had a son John who emigrated about 1909 to NYC. The land that that Thomas was a tenant farmer on remained a residence for two more generations of Mulligans into the 1980's. So I don't think your John Mulligan is the same as mine...maybe cousins at some point?
